For cases like that the deletion marks feature is intended. You mark for deletion catalog items or documents and if you are using filters in lists for marked items, they will disappear from the interface. But they stay in the infobase in general and can be removed only using the Delete marked objects data processor. In this case if you remove the filter and clear the deletion mark, you will have them back.
Unfortunately in your case the only way to restore them is to use backup. Or you can create them again.
To avoid this case in future, for all roles in your application please remove the Interactive delete and Interactive delete of predefined objects rights.
