I can't debug my application on mobile. Does anyone know what settings I should apply to 1C ?

As far as I know you should establish debug server and point your mobile app to that server. The same configuration you should make in designer or in IDT depending which one you use.

Also I found useful to run mobile application as a desktop and debug all the logic like a desktop app. There are quite a few mobile possibilities which are not available on desktop version.

You can use Android SDK debugger to debug your application. Please see the Testing the application chapter of 1C mobile tutorial.
