I'm trying to develop my own application. And thinking on how to let a customer to apply some changes and do some enhancements, but at the same time let them to update the application version without of applying too much efforts to this. Which mechanisms can I use for that?

See the Additional reports and data processors subsystem of 1C:Subsystems Library. This subsystem has functionality to add reports, print forms, algorithms for processing data in tabular sections of documents and more. And all of those features do not make any change in the application configuration, thus it can be updated harmlessly.
